After you file
They will go by the amendment only because it supersedes your original return. If you have $4500 on line 78, they will adjust that to $0 since they did not (and will not) send that original refund. Your balance due will then be ~$200.
The $4700 number was assuming you received the $4500 because you had that on line 78 of your amendment.
