Who direct deposited $300 of vacation pay---your employer?
Who is "they" that owes you $1000? The employer? TurboTax cannot help with that. That is an issue between you and your employer. If the employer did not issue a correct W-2 you have to get a corrected W-2 from the employer. Amending your tax return would not fix an incorrect W-2.
You say you had a W-2. Some kinds of disability are taxable and some kinds are not. We cannot see your information and have no idea if your disability was taxable. Did the employer put the disability benefits on a W-2?
