After you file
The amended return should not be filed with Head of Household on it. Stick with filing a joint return. There is no reason to change the filing status and would actually be a disadvantage; HOH has a lower standard deduction so you pay more tax than if you file jointly. It sounds like all you needed to do on the amended return was include a 1099R. Work from the joint return and add the 1099R when you amend---enter the 1099R under the correct spouse's name. Both names should be on the Form 1040X.
