That warning is geared toward people who are so impatient to amend that they do not wait for the form 1040X to become available. They go in and start messing up their original returns on their Form 1040. If you are using Form 1040X now, you are okay. I would still advise waiting to send in the 1040X when your original return has been fully processed instead of sending it now.
No...TurboTax does not communicate behind the scenes with the IRS. Once you file your tax return, TT is done. TT gets no information at all from the IRS.
