There is nothing wrong with paying the taxes owed using the IRS payment website and Direct Pay. It quick, easy and you get a confirmation of payment from the IRS. Just make sure that you indicate the payment is for an amended return, Form 1040-X, and the tax year being paid.
The payment is completed on the day you select to have the taxes paid from your bank account. The IRS will give you a confirmation number when you complete payment information on the IRS website.
