I don't know what messages you are referring to, but the 8889 is filled out by TurboTax based on your entries. Please tell us what these messages are, and we can see what they indicate.

This is incorrect. You must enter the code W amount in box 12 on the W-2 so that form 8889 will be properly completed. You are required to have an 8889 for each spouse who has an HSA if there were contributions into or distributions out of that HSA. Entering the code W amount is one way to trigger the creation of the 8889.
I believe that your accountant friend was trying to say that your contributions would not exceed the annual HSA contribution limit. That may be true, but you need to complete the 8889 by going through the HSA interview in any case.
