Do not file another tax return under any circumstances. You should never have filed in the first place if you knew your spouse was eligible for Social Security number, you should have waited even if that meant you were late. At this point, you will have to wait for the IRS to issue the ITIN and process your tax return, then, you will need to send them a letter informing them of the change from the ITIN to the SSN.
Next year, you probably won’t be able to e-file either since your spouse will have never filed before with the SSN.
