You just put in just the one W-2 form in the software, from that employer....with the full amounts showing in boxes 1-thru-6  (not zero's), and any other boxes that have non-zero values from that main W-2.  Then you put in your boxes 15,16,17 from the second W-2, into that same main W-2 form.

 

The second paper W-2 form you received, is there in case you have to end up paper filing to the NY tax dept...but it's data all goes onto one W-2 in the software.    You only enter multiple, separate, W-2 forms in the software if you had multiple, separate employers.
