What difference are you referring to? Did you see an amount on the TurboTax Tax Home screen showing the Net between a tax refund and taxes owed? If so, that is only an arithmetic notice, it does not mean that any taxes owed are being paid from a tax refund.
You will receive the full tax refund and you need to pay the full amount of the taxes owed.
