Yes, you can file an extension if your return was rejected.

Technically, if you are getting a refund, you do not need to file an extension.  However, it is recommended just as a precaution in case something changes and you end up owing or your State requires an extension.  

Keep in mind, if you have a balance due on your return, you need to pay it with your extension.  An extension only extends the time you have to file your return, it doesn't extend the time you have to pay the tax.
