Tax return and Extension submitted together

After completing my Federal and 2 state Tax returns I decided I needed to submit an extension because of missing documents. I unchecked the Federal form in TT and filed the 2 State tax returns. TT submitted the Federal anyhow resulting in being charged for my estimated tax on my extension and the tax on my Federal return (Same amount). How should I proceed and why was the Fed return sent even though I had filed an Extension and unchecked the federal return.

You cannot electronically submit a state return without filing the federal return.  So if you have the state return boxes checked, the federal would also have to be sent in order to transmit the states. 

Filing an extension does not stop your federal return from being filed. 

When did you file the extension?  If this resulted in a duplicate payment, you will need to contact the IRS to stop the payment on one of them. 

If your return was accepted, you will need to wait until it is processed in order to Amend Your Return
