I mailed my paper return on April 12th, with a check for my federal monies owed. Over $4k. The check has since been cashed but when I keep logging on to the IRS site it says my return hasnt been processed. Any idea how long it takes and why the money is cashed before the return is reviewed?
The IRS is woefully behind in processing returns so they give priority to those who have refunds on them. Returns will balance dues on them are put on the "back burner" so to speak. Since they cashed your payment you at least know they have the return. Sadly there is no way to speed up the processing of the return.

As far as the money is concerned.....when you paper file, the envelope is opens immediately to review for any checks enclosed, which is immediately deposited by the IRS. Then the envelope just sits and waits it turn to be processed. Currently you can assume that it is 6-9 months from the time you mail until the return itself is processed.

Why are you even looking at Where's My Refund when you are owed taxes, and are not expecting a refund? Or are you trying to get a tax transcript?
Correct ... why do you need the return processed ? Do you have a need ?
And FYI ... you can use the Where's My Refund tool on a balance due return ... when asked for the amount of the refund simply enter $1.
