As DianeC958 indicated, you need to put zeros on lines 47, 48 and 49 of Form 5329 to explicitly correct the incorrect amounts on your originally filed Form 5329. You'll need to do this manually because TurboTax will not automatically include the zeros. If you are amending your 2018 tax return you are presumably using the CD/download version of 2018 TurboTax, so you can do this in forms mode by overriding line 47 and entering a zero, then explicitly printing this form, the corrected Form 8889 and Form 1040-X.
