I would suggest at this point that you file an extension to allow a little more time for this to work itself out.
If you are concerned that you may owe a balance due this year, prepare your return in TurboTax without the Social Security benefits to determine the approximate amount that you owe. You can then make that payment when you file your extension in order to avoid any late payment penalties.
An extension will give you an additional six (6) months to get the 1099 corrected so that your records match the IRS records when you file.
