The difference would only be explained by user-entry differences. Both versions use the same calculation engine.
Make sure that you have clicked the Continue button on the Your 1099-R Entries page and made the same entries on each of the pages that follow.
In the online version Form 8606 can only be viewed by downloading the pdf after paying for TurboTax.
