After entering your 1095-A, go to the Medical Expenses section, enter the amount of out-of-pocket insurance premiums you paid, continue through the interview, and you'll be asked at the end if you received any reimbursements. Enter your employer-reimbursed amount here.
If there is no amount in Column B of your 1095-A, here's a tool to help you calculate the amount that should go there (SLCS).
From what you posted, it would seem you would need to pay back any APTC that you received.
