Withholding is withholding. So, you can have a little more tax withheld from your pay. At tax filing time, your total withholding is applied to your joint combined income tax/self employment tax liability. For both withholding and estimated tax payments, none is earmarked specifically for self employment. It is just an estimate of total due.
