Was the "Final return" box checked on your 1065?
If so, you can file an amended 1065 with the box unchecked and a brief explanatory statement that the "Final box" was inadvertently checked (on the 1065 and the K-1s).
[Frankly, there are those who have filed 1065s with the "final" box checked, but have never been questioned]
