How do I complete my return if box 16 is empty on my w-2?

That's great that you employer allocated both States Taxes on your W-2.  File a Resident Return to the state you lived in, reporting your total income.

 

File a Non-Resident Return for the State you didn't live in and report only Wages Earned and Taxes Withheld for that state.

 

Unless you moved from one state to the other, in which case you would file a Part Year Resident Return for both states.

That’s not the issue. The issue is that the KS institution I worked for took out Missouri taxes as well but I didn’t earn any Missouri money there, so it appears that they took it out of nothing. There’s a complete set of boxes 15-17 for KS and then a box 17 for Missouri with nothing in box 16.

I would ask you employer for a corrected W2 because you will not be able to file a Missouri non-resident return without the taxable amount in Box 16. You will want to file a Missouri return just to get a refund for the money back for the money that was withheld.
