I get it now. After looking at the breakout of the W-2 Box 1 earnings and doing a little math from my last paycheck and the YTD summaries. I see that the HSA contributions were included in "Sec 125" (cafeteria plan) and subsequently subtracted from all of the wage categories.. So they are already out of the income.
