Yes, the self-employment tax is added to the income tax and any other taxes on your federal tax return. Your withholding and estimated tax payments are applied to the total of all the taxes, including the self-employment tax. So if you are getting a refund, the self-employment tax has already been paid. Your refund was reduced by the amount of self-employment tax.
