You will not a federal return separately. You will still file your federal return MFJ and you are only selecting the separate option for the Virginia return. This does not affect your Louisiana return at all.
File Married Filing Jointly for your federal and Louisiana returns and MFS only in Virginia.
It sounds like the difference in tax on the Virginia return is because the federal filing status has changed. You do not change your federal filing status.
