State tax filing

In your situation, as you do not have a permanent home in NY ( only going to school), you will file as a nonresident of New York.  You are very likely considered as a resident of MD.  You do not pay taxes to both states. To avoid double taxation, in the program, you would first enter information as a nonresident of NY, then the resident state of MD. Then you will bring the nonresident NY taxes as a credit onto your MD resident tax return.  Follow the on-screen instructions while entering info.  The program will take you to the right place and calculate your state taxes correctly.
