Did she actually work IN Mississippi? If so, then she has to file a Mississippi nonresident tax return and pay Mississippi tax on the income she earned for working in Mississippi.
She certainly does not have to file a Florida tax return, because Florida has no personal income tax. And it doesn't matter where the company is "based" if she didn't work there.
