If you received a notice from the Franchise Tax Board (FTB), you need to respond to it. The FTB has several types of notices/letters that they send out. Please see this link for more details.
As far as your payment, once your return is filed and accepted by the taxing agencies, TurboTax sends all payments due as requested and no longer has control of those payments. I'd recommend logging into your account on the FTB website here to access your account and ensure your payment was applied correctly.
The FTB does accept electronic payments when e-filing your return and this type of payment would satisfy the mandatory e-pay requirement for individuals.
