State tax filing

I am in the exact same situation.  I didn't realize my filing fee didn't go through until I checked my bank account this afternoon.  I will be mailing the paper form, a check, and a letter of explanation in the morning... A day late and who knows how many dollars short.

I am also interested in recommendations for alternative software for next year.

I had no indication that my filing fee was not sent and had received a payment confirmation screen prior to e-filing my return on the 12th. (Forms weren't even available until 3/10 this year?!?)

Hopefully NYS refrains from hitting me with any late fees or paper filing penalties.  Based on what I have read here and what I was told by a representative on the phone I feel that Intuit should be footing the bill for any potential fees assessed or at least offer to refund the TurboTax Business purchase price.  Their product was defective this year and their own website and state form availability tables claim it is is capable of e-filing NY IT-204-LL  when it apparently was never even approved by NYS for doing so.
