In the VT program, you will reach income allocation screens. Wages will be pre-populated with the box 16 amount from your W-2. Change the amount to what it should be from your records.
You might consider filing your VT return by paper (instead of e-file) so that you can attach a statement explaining the discrepancy between your W-2 and what you allocated on the tax return.
