They should not have been taking out WV tax. You will have to file a non resident WV return to get a refund.
They may be unwilling to take out NY tax; which means you need to make quarterly estimated payments to NY.
If you sometime do physically work in WV, you will owe WV tax on your income for those days. You still file a non resident return, but you will not get a full refund.
