After you file
If it rejected using the AGI from your return, try the incorrect AGI from the transcript as this is the number that the IRS seems to have on file.
The return will not e-file if the data doesn't match whatever is in the IRS database. There's no other implication - it is just an identity verification. (The implication being it simply won't e-file if you don't get the number correct, and you will have to file the return by mail.)
If your transcript doesn't show what you expect it to based on what you filed - that is a separate issue. One that will likely be corrected once the amendment is processed.
