Ok, Thank you all.
Based on all the answers, yesterday I decided to try to amend the return to see if it would allow me to do it, so I logged in to the online account and was able to amend it with no problems. The numbers from the 1098-T form were improperly entered and thus explains the incorrect original tax return.
I couldn't e-file it, so it said my only option was to print it and mail it and that is what I did.
