No, the withholding does not just apply to what you owe. Look at your Form 1040. The withholding has to cover the total tax on line 24 of your Form 1040. If the withholding is less than line 24, then you have to pay the difference and you do not get a refund. You only get a refund if the withholding is more than the tax on line 24.
(That's a somewhat simplified explanation that assumes you made no other payments besides withholding, and have no refundable credits. The amount you owe is actually line 24 minus line 33.)
