After you file

You may need to clear the cache and cookies on your computer as it appears the program is not populating correctly. If that doesn't help, you can print out your return before you make any adjustments and compare it with the return you originally filed. That will allow you to determine what needs to be adjusted to get the return to it's original state. Once you get the return correct, then you can add your amendment adjustments and then manipulate the numbers in column A and B on form 1040-X as is necessary.
