Yes, if they already accepted it and gave you a refund date then they're going to process it and issue that refund to you.
When you get to amend the return later this month you will find that by changing your return you will either have a bigger refund so they will owe you a little more money or a smaller refund so you will have to pay some of your refund back. So make sure to prepare for both possibilities.
