Should I continue filing an amended return?

I received a CP12 back in March for an adjustment to my SSDI, contacted the IRS and was told to wait a couple of months.  After waiting a couple of months and a couple of MORE months, I contacted the IRS and was told there was a mismatch between my wages I reported and what my employer reported.  The first time they told me to submit evidence to verify my wages and wait a couple of months. Contacted them again and was told there was a mismatch between the wages I reported and the wages my employer reported and was instructed to wait a couple of months again.  A couple of days later I contacted a taxpayer advocate and was instructed to file an amended return. On said amended return the taxpayer advocate told me to put what was reported by my employer.  So after changing that and getting to the last page; Turbotax is telling me I owe a significant amount.  Upon checking the actual paperwork they are going to send to the IRS it is showing that I received my original refund and this is why I owe this additional amount, but I have not received a refund for my original return.  It is also instructing me to pay this amount now by debit card or send them a check.  I am not sure how to go about this but my theory is that if I proceed by check, the IRS will correct this information (amount owed) once the paperwork is processed.  Would I be correct? Or is there another way to go about this?
