I figured out the difference. The new 1040 MFJ it generated only shows what "would/should" have happened if we originally filed MFJ. It does not take into account the original refunds/payments. So, if you take the new 1040 MFJ refund, subtract out my original refund, and add in my wife's original amount due, you indeed have the refund amount on the 1040X.
