After you file
If you filed an amended return to get your "second refund" it may take up to sixteen weeks to get that refund.
You are supposed to file one tax return and include all of your W2 forms at the same time. You are also supposed to include any other income you may have and any credits for which you are eligible.
If you file your W-2 forms one at a time, you may find yourself owing money on the second one.
Things like Earned Income Credit are based on your family size, filing status and total income, so if you don't include your total income, the refund will be wrong.
If you find you left something off your original tax return, you can amend your return and add what you left off. That is not something you should do unless you have to.
