There is nothing to fix.
I presume that the HSA contributions were in box 12 with a code of W on you W-2, right?
If so, then the code W amount was removed from Wages in boxes 1, 3, and 5 on your W-2 before your your W-2 was printed.
But excess contributions are not tax-deductible. Since the W-2 already made them deductible, they have to be added back to income, and they are, to line 8 (Other Income) of Schedule 1 (1040). So this is correct.
To repeat, there is nothing to fix or amend.
