Exact same situation here. Filed and accepted via TT in June 2020 and immediately paid my federal tax owed. Received first stimulus check but not second. Went to file for 2020 via TT today and am getting rejected because "my annual gross income doesn't match." According to the IRS transcript site they have no record of my filing. Incomprehensibly infuriating.
