So it sounds to me like the IRS has had my e-filed return since April 23 (3 months), I should have had my little piddly refund in 3-6 weeks maximum, but it's been 12+ weeks. So if I understand correctly I can call IRS again (3rd time) to see what they say now; or just wait to see if I ever get the refund: or file an identical new return for the 2nd time.
