An amendment would not process quickly enough to change the way your taxes will be direct debited.
In TurboTax, you can pay your IRS taxes directly from your checking or savings account with direct debit.
I would suggest, if the current balance is too low, that you transfer sufficient funds to pay your taxes into your savings account, and the IRS will take the tax payment and all will be well.
