Also check your tax return to see if it includes Form 8959 with an amount on line 24 that is treated as income tax withholding. (this appeared right before my comment)
If you look through all the forms, you will see the Form 8959 which will match your amount that you are off exactly. Its a credit from your Medicare taxes that they withheld on your W2 that goes towards your tax payments.
