You will only file a W-2 if the church normally pays you your church income on a W-2 If they include your housing allowance on a Form 1099 like you have received in the past, then you handle it as you have done in the past. The tax rules are the same no matter if you receive a 1099 or a W-2. But how you enter the information into TurboTax will depend on whether you receive a W-2 or 1099 for your church income. TurboTax can handle either situation and report your clergy income including your housing allowance and self-employment taxes on your personal tax return next year.
Generally, a W-2 is reported for employees and 1099s are given to independent contractors. If you have been receiving a Form 1099, then you should already have a Schedule C as part of your tax return.
