When you file an extension request, you must still pay the estimated taxes you owe. The extension only gives you more time to complete your forms. It does not delay your payment due date if you owe taxes. If it did, too many people would file for extensions just to delay their tax payment.
If your completed return ultimately shows you owe less than the estimated amount you paid, the IRS will refund the overpayment.
