The EFTPS accounts can be opened by a couple or a single person ... the spouse may have their own account on top of the joint one you have ... so you have to log in separately to look at both accounts to see who paid what for what and when. The system will marry the payments on a jointly filed return but they will not thru the EFTPS system.
And always keep a print out of the receipt of payment for your records as you may need it in the future.
