I had to amend my fed tax return, and now owe less ,but can't print a new voucher, so how do I pay the lesser amt. ?

I had to amend my fed tax return, and now owe less ,but can't print a new voucher, so how do I pay the lesser amt. ?
Do I have to pay the old larger amount, and then get a refund for the difference, or can I just pay the amended amount ?
