Here's how it worked for me:
1. When I entered my personal info in the beginning of the program I said that I was married filing jointly (MFJ) , and entered my name, DOB, etc, and my wife's name, DOB, etc.
2. Then in the income section it asked for my income, and then for my wife's (by name) income.
Did you get say MFJ up front? Did you enter your wife's personal info?
