You'll prepare an amended return. While TurboTax will save the information, it cannot assume that you actually made the payments. So, if you did pay additional estimated taxes, you will want to go back into the Federal Income section, and under Credits and Deductions, click on the link for Taxes Already Paid. You will be assisted to make this adjustment.
The feature to prepare amended returns has not yet been turned on, so you will need to wait until it will (perhaps another week or so). You will not need to pay the amount stated as due, since the amended return will adjust that amount.
