Also, even if this is a bug, you should be able to uncheck the box on your spouse's info, and still file separately. The only reason that box is needed is to make sure that customers who can't file jointly don't try to, but you already know that you will be filing separately. As long as you select MFS as your filing status, it will not change your tax return whether or not that box is checked.
