A straight forward way is
1. Manually add up all RMD amounts and all distributions on your 1099Rs, Box 1
2. Go to forms and then open Form 5329, which incorrectly calculates the RMD penalty
3. Scroll way down to Part IX where you will see that the form has populated total RMDs and distributions
4. The total RMDs will be correct and match your manual calculations
5. The total distributions will be incorrect - OVERRIDE it and enter your manually calculated distributions
