If you owe taxes, a payment is due on April 15, even if you get an extension of the time to file. You would make an estimated payment, and include that on your tax return, if you paid too much, it will come back as a refund when you file. I don't know what the NYS Tax department policy is on waiving penalties if this is your first time, but I have gotten pretty good service from them over the phone.
